You have to follow this guide

The quick install guide that came with your rf kit is good to follow for remote programming.

The evo-one is an all-in-one. It's a remote starter with a built-in bypass module.

In the flash-link manager program, there is a Toggle button on the bottom right. This allows you to control wether you want to change the firmware/options of the remote starter or the bypass unit. You will notice that there is also a text under the Toggle button that changes between Connection Mode: Remote Starter and Connection Mode: Bypass.   When you toggle between both connection modes, have the evo-one disconnected (you'll also here a relay click in the flash-link updater). Just try it. Dont plug the evo-one in and hit the toggle button. Plug in the evo-one at any desired connection mode and browse around what shows up on your screen, just to get a feel for things.

As Mathieu said, The Quick Guide that comes with the unit will mostly be used for remote programming. It also shows you all the available programmable features of the evo-one (the remote starter side).

The actual vehicle installation guide can be found on fortin.ca after doing a vehicle search. You can also get the install guide for the EVO-ONE & Honda Civic from the flash-link manager program once you are in Connection Mode: Bypass with the proper vehcicle selected. This install guide will tell you the Minimmum firmware to flash the Bypass portion of the evo-one with, and would also show you which options you would most likely need to enable.
